You might be thinking of the BART. (Bay Area Rapid Transit)  It links San Francisco to SFO and Millbrae and also goes into the East Bay to Oakland, Berkley, all the way northeast to Pittsburg, south to Fremont, and north to Richmond.  San Francisco also has a few subway trains as part of its MUNI system which includes the buses, light rail, and old fashion trolley cars.  In addition to this there is CAL train that runs from San Francisco through San Jose and into Gilroy.

The Bay Area Rapid Transit, aka BART, is a trian system that operates on five lines with 44 stations. Over 350,000 passengers ride the BART weekly.  It began operating in 1972.  Plans to expand are in the works.  It is definitely being expanded to San Jose with the Silicon Valley BART extension.
