Right now, it appears as though Shanghai is the only city that currently widely employs ultracapacitor buses. These buses have stops that double as charging stations where the buses can charge briefly before continuing on their way. Foton America Bus, the company that makes these ultracapcitor buses, is said to be in talks with other cities including New York and Chicago. Because these buses use an estimated one tenth the diesel of a traditional bus, hopefully more cities will consider making them a part of their public transportation system,
From what I was able to find, only Shanghai has them. And 17 buses on two routes is more of a pilot test rather than true use. Besides that, Nuremberg, Germany ran a test of a hybrid bus using ultra-capacitors back in 2001 and 2002.
