Although there is not really a practical alternative, lakes are probably not the best way to store water for a few reasons. One, it is difficult to ensure the retention of all of your water using such a method. Open and exposed to the sun, lake water evaporates as part of the water cycle. Speaking of open and exposed, lakes are subject to the very pollution you refer to in your question.
Don’t get me wrong, lakes are an important source of water that we certainly utilize, but given the choice, if we could store our water in a lake or some large container, it is probably best to go with the system that is removed from the stresses of nature.
