If a bottled water manufacturer is getting its water from a river could it have enough of an effect on that river to keep water from getting downstream?

Yes, extracting any large amount of water from a river or a groundwater source can have negative effects on ecosystems. Usually, companies and utilities have to gain environmental clearances before removing water, but there is most likely some albeit slight change to the ecosystem. The thing to remember here is that utilities also deplete rivers and groundwater sources too, all to feed our need for water.
