Ethanol is a clean fuel, but depending on how it is made it can be much more harmful than regular gasoline. Corn ethanol for example, requires fossil fuel inputs for farm operations and fertilizer to produce the corn. Therefore, these things contribute to the pollutants that have led to global warming. Depending on how the ethanol is being made, will tell if it is cleaner than most other fuel types.
As eliw92 suggests, consider the energy needed to make that ethanol – the first cited article below says 6 in for 1 out, which is a little extreme; usually (depending on how you total up the energy) you find numbers like 1.5 for 1.
