Yes, to some extent they do. Reefs are extremely delicate ecosystems and the home to incredible diversity. Studies have show that monofilament from fishing lines and net fishing can damage coral (see 1st link). Additionally, any sort of foot traffic on the reef is incredibly damaging as is fish feeding to attract fish. Fish feeding disrupts the natural ecosystem changing the delicate balance between algae, corals and fish. Hanauma Bay in Oahu, Hawaii is one particular case.
