Boxes built from plantation timber or cardboard boxes – which is better in terms of being carbon neutral?

Does the opportunity to recycle/re-use wood for a longer time have any impact?

    Re-using something is generally better than recycling in terms of energy consumption. Even though recycling saves a lot of energy, it still takes a lot of energy to process the material. In Canada, they standardized all their beer bottles so that they could be washed and refilled rather than recycled. So, if you can make durable boxes that will last a long time and be re-used frequently, I say go for it!
