Are there times where our bodies destroy the bacteria we need to break down our food for proper absorption?

No, there aren’t times that our body purposely destroys bacteria that are beneficial to our health. However, antibodies will destroy the “good” bacteria in our intestines. In a sense, we are consciously taking the antibodies when we believe they will kill bacteria causing a disease, so we are purposely destroying the bacteria needed to break down food.
