Are there any renewable resources that we have destroyed so much that they are no longer useful?

No. Since the sun, wind and tides occur naturally no matter what we do, this question would be asking about any algae or crops which have become extinct. We have depleted nutrients from the soil, we have bred some crops out of existence, and while this may hamper the range we have in harvesting different inputs of energy. There are still many crops and algae in existence which offer potential energy sources.
