Are all bodies of water physically connected?

No there are many lakes that are not physically connected to any other body of water and do not flow into the ocean – these are called Endorheic Basins. Some examples: Crater Lake in Oregon, several lakes in Antarctica, the Caspian Sea, the Dead Sea, Devil’s Lake in North Dakota and Devil’s Lake in Wisconsin, and Utah’s Great Salt Lake. These are just some examples, there are many more.
